NOTICE: all those missions starting by DIII New Story are part of an alternate complete different story of what you know when playing DIII the first time. It is not "new" in the sense "following DIII" but it's "new" in the sense "an alternate story in a parallel universe". Hence, every characters meet for the first time in different places and contexts, led by another plot between different protagonists having different roles than in the original DIII story.
After John and Kate helped Doc escape from Flagstone, and then captured Foreman O'Neill because he might be a traitor, they discuss what their next move will be. John is intrigued by this story. Maybe there is a big fish to catch at the end of all of this.
John now has 5000$. The 2000$ reward for McCoy, plus the 3000$ he stole from him in Baton Rouge for his McBane job. He decides to split that equal between them. McCoy loses 500$, but knows that's a fair price, considering he would be dead by now if Cooper didn't show up in Baton Rouge.

McCoy doesn't believe that a random villager saw him do the hit on McBane. He's convinced there is a traitor somewhere.
Plus, even if a villager did so, how could the large herd that was going after McCoy in Baton Rouge be informed so quickly and precisely about where he would be ? To clear things up, he wants to confront his employer Mayor Higgins, bringing alongside Foreman O'Neill who is a possible suspect.
Sneak into Higgins' office and bring O'Neill without being seen or triggering an alarm.
